Investigation of reproducibility of differentially expressed genes in DNA microarrays through statistical simulation

چکیده
Recent publications have raised concerns about the reliability of microarray technology because of the lack of reproducibility of differentially expressed genes (DEGs) from highly similar studies across laboratories and platforms. The rat toxicogenomics study of the MicroArray Quality Control (MAQC) project empirically revealed that the DEGs selected using a fold change (FC)-based criterion were more reproducible than those derived solely by statistical significance such as P-value from a simple t-tests. In this study, we generate a set of simulated microarray datasets to compare gene selection/ranking rules, including P-value, FC and their combinations, using the percentage of overlapping genes between DEGs from two similar simulated datasets as the measure of reproducibility. The results are supportive of the MAQC's conclusion on that DEG lists are more reproducible across laboratories and platforms when FC-based ranking coupled with a nonstringent P-value cutoff is used for gene selection compared with selection based on P-value based ranking method. We conclude that the MAQC recommendation should be considered when reproducibility is an important study objective.

Background Although spermatozoa delivers its RNA to oocytes at fertilization, its biological role is not well characterized. Our purpose was to identify the genes differentially and exclusively expressed in sperm samples both before and after the swim-up process in control donors and infertile males with the purpose to identify their functional significance in male fertility. متن کاملO-29: Differences in The Transcriptional Profiles of Human Cumulus Cells Isolated From MI and MII Oocytes of Patients with Polycystic Ovary Syndrome
Background: Polycystic ovary syndrome (PCOS) is a common endocrine and metabolic disorder in women. The abnormalities of endocrine and intra-ovarian paracrine interactions may change the microenvironment for oocyte development during the folliculogenesis process and reduce the developmental competence of oocytes in PCOS patients who are suffering from anovulatory infertility and pregnancy loss....
متن کاملO-30: Comparing Expression Patterns of Endometrial Genes in Implantation Failures and Recurrent Miscarriages with Fertile Couples Following ICSI/IVF Using in Silico Analysis
Background: To screen and diagnose patients with recurrent abortions and implantation failure after IVF/ICSI, differentially expressed genes of endometrium through DNA microarrays were monitored. Materials and Methods: Microarray expression profile of GSE26787 dataset from GEO database was used to analyze gene expression profiles of 15 endometrial biopsy samples- five from control fertile (CF) ...
متن کاملInvestigating the Function of Predicted Proteins from RNA-Seq Data in Holstein and Cholistani Cattle Breeds
This study was performed to determine the digital expression profile of different genes expressed in Holstein and Cholistani breeds as well as to evaluate the performance of predicted proteins derived from differentially expressed genes between these two breeds using RNA-Seq data. For this purpose, the whole mRNA sequence for a blood sample of American Holstein and Pakistani Cholistani cattle p...
متن کاملIntermittent hypoxia reduces microglia proliferation and induces DNA damage in vitro
Objective(s):Intermittent hypoxia (IH), caused by obstructive sleep apnea (OSA), could cause hippocampus or neuron damage through multiple signaling pathways, while the underlying mechanisms are still unclear. Thus, the present study aimed to explore the effect of IH on the biological functions of microglia cells. Materials and Methods:Cell proliferation of BV2 cells after exposure to IH were o...
